I'm trying to figure out whether my system supports PCI Express without opening up the box. lspci doesn't mention "Express" or "PCI-e" anywhere, but dmesg reports that a "PCI Express Hot Plug Controller Driver" is in use.

Simple, but works!
One thing to note is if your machine has a 1x, 2x, 4x, 8x, 16x PCI-E port and then buy the appropriate hardware... .
Easiest thing you can do is restart the machine and write down the model number then Google it and look up the specification .

No it will not, PCI-X and PCI-E are very different hardware devices .
Let us know what model of disk array you have and we'll try to find you something that will work .
No it won't work, they're physically and electrically incompatible.

Even with a GTX 580 MARS dual gpu, pci-e 2.0 at 4x(or pci-e 1.0 at 8x) only dropped fps by only few fps at best .
Yes a 3,0 will work with pci e 1.1, and no 1.1 at x16 will not bottleneck a pci-e 3.0 based gpu like a 7970 or GTX 680 .

You can get PCIe-x1 variants....
I'd suggest just buying one with DisplayPort out (since you said you've found some) and buy a fairly cheap ($20CAD) DisplayPort to DVI adapter (since they're essentially the same) and throw your DVI to VGA adapter on the end .

I find that entry in the memory allocation list of my computer (Workstation -> Device Manager -> View -> Resource by Type). It takes up 256MB of RAM and I'm wondering what's it good for.

Yes it will, but at PCI express 1.0 speed☺ If a card installed on PCI express 1 slot it can run upto PCI express 1 speed as a USB 3 drive is compatible to USB 2 port but speed limited to USB 2.

I'm wondering about the fact, that PCI architecture is hierarchical. Therefore, even if I have two PCIx4 slots, it's possible that I will not be able to fully utilize it, because the slots will connect in one node, which can have bandwidth insufficient...

In general the PCIe layout of a machine is dictated by the chipset, and if you can find a diagram from Intel or whoever you... .
At this point DDR2 can comfortably handle the data rate of 10Gbe .
Each PCIe (v1) lane should comfortably handle 2 x 1Gbe links .
