Is it possible to use chapters in videos for the iPhone in an application?
For example: I have a 3 minutes video to play. I have chapter 1 starting at 0s, chapter 2 at 50s, chapter 3 at 95s.
Can I start plating the video at 50s (chapter 2) until the end...

Extend the MPMoviePlayerController....
It takes one parameter of type double which specifies the playback position in seconds .
This is definitely possible sending the non-documented message setCurrentTime to MPMoviePlayerController .

I want to take a folder full of mp3's, and merge it into an audiobook-file (for Ipod, don't remember the file format) with chapters for each file.
Is there a tool that will do this?

It costs 10USD, but is definitely worth it if you'll be creating more than a few audiobooks... .
I recommended Audiobook Builder for this question , and I'll do it again here .
MP3 to iPod Audio Book Converter will do this for you, it's free and open source .

I am working on a school project, and I do not want to use chapters, and I want sections to be "the most important" style.
Right now, sections are numbered n.m, where n is the chapter (0), and m is the section, I want it to display just m, or make chapter...

You need to learn and love LaTeX
If you change to the Article class, you can choose "Section" as the top-most level, and "Subsection*" as the next level, to avoid numbering on that sub-level .

It's possible to copy and paste H.264 timelines and... .
Handbrake uses ffmpeg.
I can suggest converting these to mpeg1 first and using a simple concatenate:
cat vid1.mpeg vid2.mpeg > combined.mpeg
