I have 2 PDF apps installed: Adobe Reader 9 and Foxit PDF Reader. For whatever reason, Foxit PDF Reader is the default PDF plugin for Internet Explorer.

Have you tried to right click a pdf file and change it's association (under properties)? I tested....
The PDFs in IE invoke the Adobe Reader plugin.
Locate Adobe Reader, click Change/Remove Select Repair Magic, it worked.

We have a downloadable PDF file which looks great at 72% magnification in Adobe Reader and not so good at 101%. When downloaded and opened in the reader, its default magnification is 101%.

It should default to 72% magnification....
Save your pdf and reopen it.
The default magnification, you need Adobe Acrobat Standard or Professional not Reader to have the ability and enter 72% in the magnification text box and click ok.

I've bought some ebooks - password protected PDF files. Since the passwords are very long I wish Adobe Reader could save them for future usage.
Does anybody know a solution or workaround for this problem?

Not a solution to store passwords....
I've dropped the Adobe Reader and switched to Skim , a very good free, open source PDF reader, which allows saving passwords.
The secured premises :-)
I found a solution (at least for my Mac) .

I shouldn't have installed Adobe Reader on my Mac. But now that I have, how do I set Safari to (go back to) show PDFs using Preview (as the inline PDF display plug-in) instead of Reader? Do I need to uninstall Reader?

You should be able to "Get Info" on a PDF (cmd+I or right click the file.
I went also through information can be found here.
It is neither necessary nor sufficient to uninstall the Adobe Reader.
