We are going to use the Onboard Airline Check in service but I was wondering if it's possible to check in another bag at the airport.
If we want to keep one of our small luggage with us and just check it in when we arrive at the airport, is that possible...

I don't mind bag checks....
Our Aldi don't do random bag checks, they check every bag even handbags.
To check your bag, and I know damn well you can fit $100's of beauty products in a small handbag.

If you are so afraid of wasting 5 minutes in line if your room isnt ready then just wait until 3pm and check in then.
I would try and check in, if the room isnt ready just check your bags.
