Babies do not have the developed digestive system necessary to stomach anything other than breastmilk or formula until AT LEAST 4 months old. Feeding them solids before that, when they have virtually no immune system increases their chances greatly of developing allergy or intolerance. So I would not be surprised if he became soy intolerant. Keep him off the soy, and introduce it very slowly when he is much older and his body should get used to it and learn to not react. source
