I normally start by finding the HKLM key that the software uses - hopefully something sane http://live.sysinternals.com/ for procmon.exe
9 times out of 10, it is just writing to HKLM\Software the app sometimes that works....

If I were to look again, I'd check HKLM\Software\WOW6432Node, guessing that the installer writes to the x64 HKLM\Software node, but not the x86 one.
Denied or missing keys errors.
