Sounds like a problem with the crank or cam position sensor, or the ignition control module .

Check for Vacuum leaks also, when you replaced your TPS, did you tune it to the correct voltage? .45v closed and about 4.5v at WOT .

You could also have bad spark plugs.
Missfires are generaly caused by bad ignition coils.

rough idling Altenator is a good bet, but also might be your IAC valve that said, a vacuum leak can cause a rough idle also, check carefully for brittle, rotted vacuum lines, PCV, hose and brake booster....
