The favicon - you should find there new favicon and old backuped - if not, try to check permissions.

Have been trying for weeks to get the favicon to show. Have done the standard advice - replaced the 16x16px .ico file in the templates/theme### folder, cleared browser's/Joomla's cache and history. It also doesn't show in other browsers. Any ideas?

I checked page info, media tab in Firefox and I did notice that the favicon I completely understood:
You need a file called ....
You could try copying the file templates/beez5/favicon.ico from the standard Joomla 1.7 said and it didn't work.

The favicon are stored in root directory of every template, maybe the favicon is somehow locked and cannot be overwritten by Favicon?

Phoca Favicon uses Joomla! framework and it is possible that some of Joomla! framework method uses the standard mootools library in Joomla! But it is very very unlikely as Phoca ....

I don't understand what problem this extension solves.
If I want a favicon, can I not simply upload a favicon.ico file into a specific place on my webserver? And then I'm done?

Pour le favicon il y a PHOCA FAVICON Bonjour,
tu peux utiliser le module de Joomla! "Qui est en ligne ?" et choisir de ne l'afficher que pour les administrateurs....
Il y a AG GOOGLE ANALYTICS mais je ne sais s'il fonctionne avec joomla 2.5.

Bạn thay cái favicon của mình, up lên host rồi xóa cache đi là nó sẽ hiện đúng ngay.
