I'm running WHM/cPanel and I would like to make my own backup methods than what WHM is offering.
What I need to do is make backups each users public_html directory (/home/username/public_html/) and MySQL information then transfer those as it is into...

Also, I'd recommend you look into existing backup software, rather than rolling your own .
That way we can understand your problem better.
First, please describe why cPanel's backup method is not sufficient for you .

It seems like chkservd is frequently having to restart services on our server and I was curious if the frequency was common or if we should be concerned with our VPS's reliability. I.E., on a "good" server are service restarts common every couple weeks...

Services (Daemons really) going down is a bad thing sure, but they do sometimes do that, especially for these reasons: running... .
Period.
If your services are going down ever , something is wrong .

Got it working, after another update released by cPanel early yesterday evening and a rebuild of Apache using the same profile... .
Have you checked to see if Suhosin memory limit is set?
Not sure since it's working with DSO, but can't hurt to check I guess .
