Everything is stored in the RAM (if the usb-distribution is done properly), and thus not affecting anything.
Just don't install or do anything to your hard drive .

I'm trying to install ubuntu on an usb, the problem is, I don't want to dual boot once done, I want to keep my windows but boot ubuntu using virtualbox and use the usb as my harddrive for ubuntu, but how? Virtualbox will not recognize the usb as a harddrive...

Make one on the USB drive and tell Virtualbox to read your USB drive, but there will be a file on there ending in .vdi, that is your virtual disk still interested, here is a guide I wrote....
