I'd suggest just buying one with DisplayPort out (since you said you've found some) and buy a fairly cheap ($20CAD) DisplayPort to DVI adapter (since they're essentially the same) and throw your DVI to VGA adapter on the end .

I'm wondering about the fact, that PCI architecture is hierarchical. Therefore, even if I have two PCIx4 slots, it's possible that I will not be able to fully utilize it, because the slots will connect in one node, which can have bandwidth insufficient...

You could put in a GT 520 or 430, PCI-E x4 slots have open backs so full size PCI-E cards will work is an S5000xvn - not sure what an openback slot would look like? Well, the S5000xvn's PCI-E X4 suggested and cut off the end of one....
