I have recently seen Fit-PC small form factor Linux machines on sale which have a very low power usage. Would it be feasible to create a cluster of these and just plug and play to expand the cluster?

The storage servers I've seen generally use 2.5" drives instead of 3.5" drives. In my experience the larger drives have better capacity, speed, and durability. Why are the smaller ones favored in servers?
Note this doesn't apply to C: drives.

A software token is a second factor....
While I am not sure it is a "valid" second factor, many websites have been using this type product, we have a module for it that works as part of our multi-factor system for remote/VPN situations.
