My PICKit2 finally arrived today, and I was able to successfully flash the bootloader with it. After that, I was able to successfully upload the new firmware with ds30client_linux. Now I can fire up minicom or screen and connect to my bus pirate at last...

Bus pirate disconnects and switch between /dev/ttyUSB0 and 1.
I'd recommend checking the system the same problem.
There's not a lot the firmware on the Bus Pirate can be responsible for.

I did take a look at the bpdemoboard and the firmware for it.
some thoughts/notes:
- All the ports do have weak pullups, so the pullup on the protocol/device select isn't necessary. (RN1)
- clock needs to be 4Mhz to reliable generate 9600baud
