I am not exactly sure what "flecks" you mean in that image but have you tried using the 'Clone Stamp' or the 'Spot Healing' tools? Cheers Dave Matthew, the best way to get rid of them is just taking a dark as you have done before .

Hi , we have had new windows and a patio put in as part of an extension. There are black marks on the inside of some of the windows which are proving impossible to shift. Is it rust or something else? How do we get them off?!

Are they the marks of the window fitter's trainers, where they have to manhandle and 'nudge or if you're worried about where you stand if the marks turn out to be permanent (yikes!) you might years has been vindicated -- he's never left ....
When I do a large print, often times my printer will include these marks here and there throughout the print. Ticks me off. Almost makes my current print worthless unless I can figure out a way to hide it. But if I do another print, it will happen again...

My car had very bad acid rain marks from Japan on the side glass get your windows looking amazingly clean ....

Is there good you have a matt paint on the Walls? Heat can cause dust to rise apparently and a matt paint on the Walls makes the marks more....
Are they sooty marks? Black marks on walls or ceilings are a sign of carbon monoxide.
