If you don't mind losing play counts->Get Info->Options will show you if these have be changed, perhaps by BPMer.
If that is the case, you can change the stop time in the info box for each song.

Check the player's settings....
That's more likely to be a function of your player's 'now playing' formatting rather than how you've tagged or named the file in EAC .
Ask wherever is appropriate for the former.
This is to do with your player, not EAC or LAME .

For some reason some of songs in my iTunes library have the start and stop time set so the entire song is not played. I tried selecting my entire library and then "Get Info", but the "Multiple Item Information" box does not allow me to change the start...

Both....
If you are using iTunes on Windows, delete the file "iTunes Library.itl" .
Drag the "iTunes Music Library.xml" file to the desktop.
Quit iTunes.
If you don't mind losing your playcounts and ratings, you can recreate your iTunes library from scratch .

I'm not really thinking of a cddb/freedb type of situation where you hand them a hash based on the number...

Amazon webservices are likely overkill, but they'd give you this info.
