If you monitor the performance through bypass mode or span, the effect is minimal.
Edit: The more counters you use, the more the server .
Performance monitor is when practically used in the field.

Such applications will open on the non-primary monitor unless they have specific monitor aware code....

How about we just solve your original problem? Are you using windows 7? You can drag the window title bar to the left or right edge to use up half the screen .
