Among the big players, right now I like Partners in Health.
Here's why: they have a community approach, and they focus on working at a health-systems level, rather than on disease-specific interventions.
Not that it isn't good to work (only) on HIV/AIDS, malaria, or vaccines, or whatever, but these days there is a lot of funding for vertical programs and I think it's becoming increasingly obvious that these can't reach their full impact without good basic health services.
But hey, there are also many small charities that are out there too doing amazing things.
Even if their impact is small in terms of the number of people reached, they still may be doing some of the most impressive stuff.

Check out Boinc if you're interested in contributing to health care.
There are plenty of projects devoted to finding cures for any number of ailments.

Charity Navigator isn't a bad place to start- it gives very good economic breakdowns of how each charity works, and an overview of what they're trying to accomplish, although it only deals with charities which are funded in America.
Doctors Without Borders is always good, but they also do a lot of crisis work in addition to the basic infrastructure work.
And when it comes right down to it, no one is really as effective as the Gates Foundation at overall effectiveness, but you might prefer something smaller or more specifically targeted.
And of course, I'm partial to Spread the Net ...malaria is the biggest killer of children in Africa, and a mosquito net that costs $10 goes a long way to helping.
