You can however not customize the whole login process because many methods of the LoginModule interface... .
There is no uniform way to write, deploy and integrate a JAAS Realm + LoginModule in various application servers or Realm themselves.

I've set up a JDBC Realm in my META-INF/Context.xml as shown below, and that works. The trouble is the JDBC driver now have to be placed under $CATALINA_HOME/lib/
Is there any way I can get that realm to load the jdbc driver from elsewhere, such as WEB...

I've never tried this, but I don't see why it would not work .
The Realm exists and is managed outside of the scope of any the driver in your Realm.
I'm pretty sure you can't do that, no.

I think the realms fit in when you have a drupal site with multi site access turned on and your using the Domain Access module (http://drupal.org/project/domain) If you don't need the Domain Access module uninstalling might solve some of this.
